It's early morning, and I have yet to imbibe enough coffee to trust the firing order of my synapses...perfect time to work on the bike, no?
Just wanted to double check my thinking...if I wanted to get rid of the annoying flutter in the exhaust (no pops or sputtering, just fluttering), I need to lean it out a bit, yes? And since it only occurs in the 1st & 2nd gear range at speeds under 40 MPH and below 1/4 throttle, I'm assuming (dangerous) it's the lower end circuit and that's just a PMS issue.
Did I remember correctly, or do I need more coffee?  Well, either way, I need more coffee...duh...

The thinking is logical but I'm not sure it would work.  I believe it may be a property of the construction of the pipes, especially the baffles.
Try it out ... I'm interested to hear how it turns out.
Just keep turning it in 1/4 turn until it starts popping on decel.

Here's another poser for ya that's been rattling around in my head for a while, and I'm itching to give a try to making my own baffles or modifying the existing ones...something along the lines of a mini echo chamber inside the heat shields. My question is, how can I tell if I get too restrictive on the flow and create too much back pressure? What are/would be the telltale signs in how the bike ran? What damage would/could it do?

From my limited experience and looking at the pipes in your sig pic I'd recommend something like I have (see my website).
We don't have a lot of room (as in diameter) inside the pipe so it's difficult to get that keep that low tone as you start putting baffles inside. (narrow pipe = high tone; wide pipe = low tone). The cheese grater style of baffle doesn't do much to reduce the overall volume of sound and you can't get any effective amount of packing into them.
What I found that works effectively on a number of pipes is to obstruct the natural flow of the exhaust gasses ... a simple example is the large washer, sink strainer, etc. mods.
The other principle that I found was .... the longer the unbaffled portion after the restriction the more you keep the lower tone. In other words, a restriction closer to the front makes the pipes sound deeper than when place at the end of the pipe.

Like Doc said.... the fluttering is characteristic if yer exhaust...
I find the fluttering entertaining.not annoying...go have another java..

Thanks, Doc...that was exactly the info I was looking for.  I guess I really can't create enough back pressure into the engine to harm it, short of almost entirely blocking the pipe, which isn't going to happen. I like the sound of the HK 3" Big Straights I have, but love as deep a rumble as possible. I think I'll just try the crumb cups on the baffle entrance near the headpipe (as opposed to the back of the baffle)and see what that does.
And Pop, I'm on it...consuming my coffee at a constant rate...

The crumb cups will most likely give you a more 'fluffing' sound but hey ..... gotta experiment

I had the crumb cups in mine for a while, they sounded pretty good, If you use them, be sure to drill out the center cause the make too much backpressure (at least for my setup) if you don't..OH, I also have the straight thru baffles which are really not baffles at all but a straight section of pipe..not sure how they would work with the spiral baffles..The straights are LOUD. especially on decel, it sounded like a stock car winding down..right now, I just have a piece of gutter screen rolled up and jammed into the pipe..It's not too bad, I'm always messin with it...

Fluffing?  I don't want my bike to fluff...  ...fluffing is for pillows.
