I am about to rejet because of aftermarket exhaust installation. When I do this, is it neccessary to adjust the fuel/air mixture and if so how do you noi when you get it right?

Gidday..surveywaters

Depending on the system and the bike setup, some adjustments may / or may not be required. There are others here with better experience at this so I'll leave it to them.

The only thing I've done is the v&h longshots w/ baffles and the ais blockoff mod. I also plan on a new k&n air filter, nothing fancy yet. This is the newest bike I've owned and am slowly getting comfortable with messin' with it.

With just pipes you probably don't need to touch a thing. Ride it for a while ans see how it goes. If you are talking about the K&N that fits in the stock air box you might still not have to touch anything but maybe the PMS. Again ride it first and see.

Gidday..Musky...I went through the process, had Cobra 2 into 1 system fitted and had carby adjusted with stock air filter. Bike was running fine.

More recently had a K&N Air Filter installed in the stock air box. Seems that since installing the air filter I've noticed more popping from the exhaust also the bike is running a bit rough at idle and I'm not getting the smooth acceleration that I was enjoying before....Any suggestions would be appreciated??

The K&N in the stock air box doesn't make much difference. You still have a very restrictive air box. I would start by looking for air leaks or something put together wrong. Or it could be what ever jetting you have was on the cusp and the little difference put it over the edge.
