I have rejetted my carb, Put a K&N air filter box, and have completed stage 3 on pipes.
My problem is that when I have been riding my bike back and forth to work about 12 miles each way my bike seems to buck a lot when I am going at idle speed. But if I go on a long ride 50 miles plus, my bike doesn't seem to have that problem. For about a week after the long ride my bike runs perfect but then it starts to cough and buck again. What I have been doing is give quite a bit of gas while letting the clutch out and it doesn't buck on me but sometimes it will cough out of the carb and try to stall.
Is this because of the short rides and need to ride longer before shutting down or do I have a problem?

It sounds like you may to rich on your idle circuit, or perhaps your needle is set too high. Either way (if this is right) your going to be slowely fouling the plugs the longer you ride at low RPMs. Getting out and riding it at higher RPMs and under a load will tend to clean them back up again.

Can you post your jetting settings?

Pilot Jet (stock of other)
Main jet size (and type, Mikuni or Dyna)
Needle clip position and brand
PMS turns out from base

I really don't know what the jet setting is? I originally had cobra slip-ons my bike but they got to loud so I put the stage 3 originals back on after it was jetted. I took my bike to the shop and told them that I wanted a K&N air filter box and have it rejetted. I will check the manufactor of the jets tonight but I do remember that the bike shop told me that he put the stage 2 jet kit into my bike due to the filter and pipes. Also my bike seems to take a long time to warm up. Is that normal? When I start it I use the choke fully open for about 2 sec. and then push it closed. If I leave it open it stalls out. After it has been running for a minute or two I rap the throttle a couple times and a few puffs of black smoke comes out. the black smoke only apears the first few times then there is none.

Most folks have to keep the choke on for a couple of minutes. I used it for about two blocks, then shut off as I was going into a cruise state.

If your having to turn it off that quickly, that kind of confirms what I was thinking. It might just be a matter of turning the PMS in a little bit, but hard to know without knowing more about your jetting. If you are using a Yamaha speedstar jetting kit, they like to increase the Pilot jet, so you might have to turn it in to compensate, or have the mechanic install the next size down from whatever is in there (if its not the stock pilot jet).

If you are going to have your wrench do it for you, might be enough just to tell him what you told me.

If your going to do it yourself, look in the tech tips section, carbs, stock carb, and find the article on 'dialing in your PMS'. With some patience you can get it right.

Check the oil level sounds like its to much oil . My bike did the same thing til I let out about 1/2 qrt. out.The oil is pumping into the back head at the top of the valve cover from the oil tank bypass hose.
