From my own experience, it sound like you may be running too lean. When I went too lean trying to improve gas mileage, I had the same reaction from my bike.

I moved the clip on the needle kit back down to get more gas and the problem went away.

It has also been my experience that my bike idled too fast after it has run for a while. I dialed the idle down a bit.

Bike runs fine now.
