If he's got a rejetted carburetor and open exhaust seems like he'd be getting close to a Speedstar 2 Configuration in which case he would be getting increased horsepower beyond the stock rev limit. See chart for the Speedstar 2 configuration: http://www.starmotorcycles.com/star/accessories/acscitem500/5/18/91/2330/all/1/0/7/in2/itemdetail.aspx

Interestingly, the speedstar 2 configuration includes the competition ignition module. For this configuration it seems the main benefit comes from the increased rev limits. Beyond stage 2, though, when you're getting into HC pistons and hotter cams, the ability to tailor your timing curve to your engine becomes more important. I'm not sure if the speedstar module allows you to select different timing curves. If not, this might be an advantage for the Dyna 3000.
