I hate to ask a silly question, but here goes. Did they put the plugs over the resulting holes?

Stick your finger where the line came from. If it goes in a hole, it's not plugged.

Check the back of the BAK there is a white nipple that should have a cap on it if they didn't put the crankcase vent line on it. I removed the nipple and plugged the with JB Weld and ran my crankcase vent down the backbone and out the bottom of the bike. Check everything for air leaks as well.

The manifold is what the carb attaches to. It's inbetween the jugs. you don't need to take the seat off. look behind your air cleaner with a flashlight under the gas tank. there is a nipple on top the manifold where a vacuum line went. it should have a cap over it to seal it if the line was removed.
