Personally,I think you've got a couple of separate issues there.

The first part sounds exactly like a timing issue.
It's quite possible that, when they reassembled the engine, they got the camshaft out of alignment a tooth.
The whirring noise is likely the alternator working hard to recharge the battery.
Particularly, if it took a few attempts to get it to run, considering timing issue.

Check it yourself or, approaching the technician, with your diagnosis, and ask them to simply check the timing.
It's very simple to do, and I'd bet they'd rather do it than to have you take it to another shop and prove them wrong.

As for the Alternator "Whirring."
Thats expected, particularly when combined with the cold temperatures and hard starting issue.
Like you said, it goes away after a couple of minutes.

I've heard that as a general statement for any engine..It's probably not a bad idea, but I'm not sure if it's absolutely necessary..Does the factory run every engine they sell for a few hours then re-torque... I would do it just for the peace of mind.......

Trust me I'll do it myself this time.I road her like that for 2 years because know one could tell me why she would burn a quart of oil every 300 miles

Blackhorse i will admit that mine did run shitty when i got it back and made some different noises but after a few hundred miles it runs like it did before the recall the only thing i had to do was adjust the belt right they had it too tight and that made some pretty strange sounds

they did not say anything about retorque of the heads and i have at least a 1000 or more miles on it since then

I know for a fact that they didn't tell me that I think a lot of dealers are becoming legal crooks

thanks for the that thought Bob...I will run it past the mechanic when I can get the bike back in. I wish I was able to ride it a bit more before having to put it up on the jack for the winter. But, here I am in the frozen north, stuck waiting for spring.
