The plug color ideally should be the same in both cylinders,, that seldom is the case, but I would give it a shock treatment with some top end cleaner like seafoam or ringfree. if it runs ok after that, then you have a starting point,,these engines do not like to be lugged and if you do, it will carbon up... also, factory carb settings are somewhat rich in most cases. Did anyone change jets when the pipes went on...

It takes these bikes a while to warm up. They don't run real good until they do. How much choke are you using and how long do you leave it on? How do you ride the bike? You can't baby these bikes. They want to be ran out in each gear. You don't have to hit the limiter but you need to run it out some. A lot of people at first ride around one gear too high also.

Jets have not been changed, have tried seafoam already no change, It acts as if its dropping the rear cylinder and it seams to be worse when under a load like an ignition miss, if i change the plugs i can pull them and check after 100 miles and they are the same, white in front cylinder and black in the rear.

Put some in tank with fuel and some in crank case.

Try this, it can't hurt, and it may help, fill a windex bottle with some seafoam, take the air cleaner off, and warm the engine up to normal temp, then spray the sea foam into the carb while keeping the revs up enough to keep from stalling,,do this for about 2 or 3 mins, then spray enough seafoam into the carb to stall the engine and let it set over night.. fire it up the next day, it will smoke like crazy for a while but it will clean a lot of the carbon out of the cylinder and hopefully get you to a place where you can figure out what caused the problem to begin with... at this point, if it runs good, then you will know it is not the ignition, and Musky and the carb folks can have a clean slate to work from...
