Confession: I am a rider not a wrencher...I know very little about engine mechanics, I just love to ride. With that disclaimer up front, I would like some input on recomended cost-effective engine modications. My bike is an 01 midnight star with a stage one jet kit, big air and a dyna 3000. I am about to have the tranny recall work done and want to take advantage of the free teardown.
So, what can I do replacement parts wise to upgrade performance without spending a lot of money or putting the long term integrity of the bike at risk?

You messed up and put "I dont want to spend a lot of money" in there. I had a ton of ideas how to spend your money until then. Since you have BAK and the DYna I recommend an aftermarket exhaust and ported manifold. Not cheap but lots of bang for the buck.

On my recall I had HC pistons put in, that will give you about 10 hp
|

My bike has Roadhouse Classic (2 iinto 1)exhaust in addition to previously listed modifications.

Would suggest you replace the oil pump drive gear with the new and improved one...

High Comprssion pistons, upgraded stator and oil pump gear, better valve springs, Nemesis or hand-ported stock manifold.

You can't just upgrade the stator. You need to upgrade the Regulator / Rectifier too. It will give you a stronger charging system.
"1600's (and 04 1700's)
21amp stator
18amp input to rectifier w/output regulated between 14.1v to 14.9v @ no load (that is the output of regulator not connected to battery)
05 & up 1700's
29amp stator
35amp input to rectifier (same regulated output as above)"

The stator, along with an upgraded rectifier would up your electrical capacity. I don't know the exact numbers but I thing you gain around 10 amps..  But you must do both...
