I have been fighting a similar situation and this is where I am at. Do the sticky valve test with a piece of paper. You will likely find a sticking valve. Probably the rear if not both. And it will still be there on a warm motor. Mine almost stopped doing it when it was warm. "Almost". And this was after multiple treatments of ringfree, seafoam, and MMO. Its been cold and rainy so I pulled the heads to ream the valves. And doing a little polish and porting while I have her down. I can tell by the amount of carbon in the heads and around the exhaust valves that the bike was running much to rich. I bought the bike with a lot of work already done. So, I did not jet the carb. The main jet is too large and PMS too rich. Of course a endo-scope would be a big help. You could pull a plug and just peek around. I am still waiting on my valve seals to come in. to finish the job but the main will be changed also. A big mistake the dealers and others make with the road star is running it too rich. There is a point where it will not give you better performance or protection by poring more fuel into the air mix. Now dont get me wrong. If you do some mods IE pips, intake, airbox. You do need to be richer than stock just dont over do it. But do the test its easy and tells you a lot about things. And if it is sticking. And ring free has not cured it. You are way to rich and might wont to consider reaming. And if the valves are not sticking. You may have a jacked up ignition trouble. You are not lean if the choke is not helping or makes it worse and if your plugs are dark around the tips. Now when I ride when it is cold, For about the first 2 to 3 miles I would have to run on the first notch of the choke or the bike would not run at all. It is normal for a roadstar to be cold natured. "As all yamahas I have owned have been". The colder it is the longer it takes

Well dog I to have an 05 and had the exact same problem. The SVS test was positive. BUT I didn't have a good dealer after 4 trips to the dealer I bought a BAK and swore off their service and did my own. Installed the BAK and have done a host of other mods and it is running better than they ever got it. I am pushing 9000 and my warrenty just expired. How many miles you have on yours? Time left under the warrenty? Make em do it right as long as you have some time left. With mine the carb was half way off and the carb heater wire was flapping in the wind not even connected. Thats when I said enough of paying $75 an hour for shoddy work and did it myself. Now I know it is done right.
