Check the switch on the bottom side of the clutch perch, this switch should close when the clutch lever is pulled allowing the bike to start when it is in gear, the problem with it is usually opposite your experience, the plunger sticks and the motor won't turn over in gear with the clutch lever pulled. Did you just do wiring inside the handlebars? Somehow this circuit is in the switch closed (lever pulled) position all the time, maybe shorted/pinched wiring?
