Sounds like the neutral safety switch or the clutch safety switch aren't working right.

Check the switch on the bottom side of the clutch perch, this switch should close when the clutch lever is pulled allowing the bike to start when it is in gear, the problem with it is usually opposite your experience, the plunger sticks and the motor won't turn over in gear with the clutch lever pulled. Did you just do wiring inside the handlebars? Somehow this circuit is in the switch closed (lever pulled) position all the time, maybe shorted/pinched wiring?

Sounds like the safety switch located on the left handlebar on the clutch lever is not functioning. Unplug the connector on the switch to verify that it will not start unplugged. If that does it, you'll have to plug it back up to ride. Could be just sticking, but I'd replace it for safety's sake.

Addition: If the neutral light is on all the time then it's an issue with the neutral switch.
