I'm for a loss did all checks on coil seems to be fine, put boots back on removed resisters replace with copper wire, fired up, felt ok, have no power. returned home put hand over lower exhaust front cyclinder alot of pressure, blows hand away from end. put hand over upper exhaust feels week doesn't blow hand away, anyone any clues.

The plugs are firing?
Try switching the rear and front plugs.
If so, then you may be carbon fouled.

Shitcan the boots..... I went through this exact same thing (rear cylinder wasn't firing) two years ago and it ended up that the boots were bad.
I found the problem on a Monday and I was supposed to be leaving for Yellowstone on Thursday, so I was jumping through hoops trying to get it fixed in time. None of the local dealers (I even called deales 75-100 miles away!!) had the boots in stock (you can replace just the boots, BTW) so I ended up buying a set of plug wires from the local NAPA store and installed them and thats what I'm still running. The hardest part was getting the new wires secured and sealed in the coil.
And while you're at it, swap out the spark plugs because chances are they are fouled from not firing......

thanks doc and aaron, at this point cant change wires only guess ill go for new coils and new wires and new plugs, bike sat for a good year while i was doing mods, was reading that idle will cause carbon build up and over the corse of the last year loved to hear it run so it idle many times, thanks to all your in puts i will let you know how it turns out

I'm having the same problem. Engine feels stronger through the upper pipe and weak through the lower. Engine sounds different at idle and when accelerating has a muffled sound rather than the normal thunderous sound and feel as though only 1/2 of the plugs are firing.
I've been through my carb 3 times now looking for signs of trouble and I'm now thinking that I have a coil that went out altogether. I was going to switch to Dyna 3000 and dyna coils anyway, so I plan on switching out everything including the wires and hope that has a positive effect on the problem.
Let me know what you find if you resolve the issue.

Yesterdays road trip ended bad. 1999 roadie lost power and began backfireing. Stopped at O'Rielleys and bought new plugs.After burning myself up in parking lot changing plugs without removing the tank, I started it up, cold air from front cylinder and hot from rear cylinder. Today after reading several help topics, I removed coil and ohm'd it. It showed .2 and I thought "aha" until I checked the coil that was working and it ohm'd the same. How can I tell if it is a bad coil or ignition box problem.
