I keep them in my windshield bag, in a plastic sleeve. I've ridden in pouring down rain and they've never gotten wet. On the other hand, I'm sure the humidity here doesn't do them any favors...

Insurance and registration are in my wallet and Nobody rides my bike
I'm the same way, no one rides my bike. It's like a toothbrush, some things you just don't share.

General consensus is in the wallet, but my wallet isn't a bifold or trifold, just a 2 pockets for credit cards and a clip for cash. I like the ziplock bag under the seat idea though, I think I'm going to go with that. It's safe under there? Won't get blown away or fall out or anything like that? My tool bag isn't there, so I'm probably gonna assemble one of my own. Amazingly enough, hte many bikes I've owned over the years, it's the first one to not have a tool bag.

Ziploc under the seat is where mine has been for a long time, and never any trouble.

And as far as toolbags, the bike comes with one when purchased, so you got gypped somewhere along the line. Not the greatest toolbag, but a very welcomed assortment in emergency situations. You can find them on eBay a lot.

I keep my registration under the seat in a ziploc bag. No, I don't worry about it getting blown away.... and the bike comes with an assortment of tools in a plastic pouch from the factory. They are under the seat as well.....

I keep mine in one of these:
It's called a "Grifter" & can be bought from realhogs.com for around $20.
It mounts behind your license plate.

Yeah, they can be a lifesaver. I had my seat off, tank off, working on my carbs on the side of a freeway on my old suzuki, pulled the plugs, all that crap. I'll size up the most common bolt sizes and get a spark plug socket. I knew one came with it, I think one comes with all bikes as a standard feature.

Under the seat it goes then.

Under the seat, at least it locks and it's dry.

The grifter's a neat idea, but, I'd be afraid that I'd misplace the key, and then I'd be stuck.

I just put the key on the ring w/ my bike key. You could put the key in your wallet behind your license, that way when the local "revenue collection" officer asks for your ID, the key would be right there. You could also keep an extra $20 bill in your Grifter & "accidently" hand it to the officer with the registration & hope he gets the hint & is sympathetic to a poor biker's situation!
