They're probably coming out behind the RH side cover. If not, they run below the battery box, rear area. Never really looked...

You shouldn't have too much of an issue in regards to the wiring (once you find where they connect). The LH side is plenty long enough to hit the pipe. Obviously, you want to have the bungs installed in the pipes just before the mufflers. I suggest that you put them low/under the pipe so you can't see them. But, not so low that the wiring might catch on road debris.
