That's normal, it happens every time you connect the battery

Hope you put a pillow under their head. lol
Usually the fuel gauge if disconnected then connected (or bat disconnected) again will take a few miles of riding before it will register again

HA!! I had to re-read what I had typed to understand what you meant!

I'm not surprised about the fuel gauge. Every time I fill up it takes a few miles for it to show that the tank is full. The dealership apparently didn't know this because they thought it was some kind of air lock in the fuel line.

On par for a lot of dealers, unfortunately. Then again, a small dealer might only see a handful of Roadies the entire yr, so they don't get the input of all the little things about this bike. Take where I am, 5 Yamaha dealers with-in 35 miles of me. The one dealer who did my tranny recall, one wrench alone did about 100, fortunately he requested that he do mine. They also keep tabs on a few of the forums too.

They also keep tabs on a few of the forums too.I have one Yamaha dealership within a 60 mile radius where I live. The owners of the dealership also sell Hondas, and Kawasakis under the same roof. The owners are not motorcycle enthusiasts. The parts counter people are pretty awesome and I have nothing bad to say about the service department. I will take my bike to them if they have the better price (which they do when it comes to installing tires).

Figured I would give an update on this (thanks for all the pointers by the way):

I topped off the battery and had a load test done. Everything checked out fine (13v). Deleted the Vance & Hines FuelPak and still the same issue.

Tried it one more time before putting it on the trailer and still no love.
But it fired right up at the shop!!!
So...
Perhaps something was loose and bouncing around on the trailer on the way to Lynnwood fixed the issue?! Crud in the filter?! I am baffled.
Shop looked for any error codes and could not find any. They tried reproducing the issue about 20x and were not able to.

Rode it home and no issues yet. Will try riding it as weather permits and hopefully it is just an anomaly...
