I wonder if the front pulley might have been changed from 33 to a 31 tooth . When you take off on your bike is the throttle lagging

Mine 1700 as you can see from the pictures and my profile is as follows
K&N Open face air filter
3" HK Straights
Main 167.5
Clip 3
Pilot 35
PMS 2-1/2 turns
AIS Removed
4000 Ft Elevation
Ok, thats a good starting point. Have you done a WOT? Reason I am asking is that the main is probably the smallest your going to get away with and you are using the 3rd clip. The 3rd clip ( Dyna or Baron's) is pretty restrictive on the main. Its really only usable with oversized mains.
Since you are at 4000 ft this might be the right setup, but you should verify it. You would have to set the clip on 5th, then follow the instructions in the Tech Articles to test your main.
If you want performance and you replace your pipes, think about two into ones. I ran the same pipes on a Silverado I used to have. I got reasonable performance from them but I knew it could be better. I also had a ported manifold, which you should really think about doing. You have opened up the air kit and the exhaust, so it is now your most restrictive element in that chain.
Also, is your son's bike a Silverado? If not there is a fair difference in weight to overcome.

Until you do, spend the $4 at Home Depot and do the crumb cup mod (in the Tech Tip area) to the HK pipes. I just did mine, and I notice more torque and my wife says they are a helluva lot quieter than before. She used to tell me I had the loudest bike she has ever heard in her life.
